As you click edges revit treats this as one continuous gutter.
Your gutters could be working well but if your fascia boards are rotten that s a problem.

I have been modelling some roofs with gutters and have come across the limitation of not being able to assign a gutter to an edge that isnt perpendicular to a roof fall i have tried modelling the roof a number of ways by defining the slope at the edge using a slop arrow etc.
Select the roof fascia leading edge which will be the point that your gutter hosts to.
Unscrew the gutters from behind your existing fascia board with an electric screwdriver.
It s a bummer revit doesn t let you demo selected parts of a fascia or a soffit.
